Suppose there is a UNIX Server called "mack.dcsl.bu.org", can i connect
to this server Via a new Protocol via Ipv6 initially i used to connect
it with IPv4? Could You Please Explain me why if i can or why if i
cannot.

Help will be really appreciated....

Install IPv6 on your host, on that host, on every router in between,
and you can connect. Miss any hop in the path and you can not
connect.

There's also the problem that DNS will generally give IPv4 addresses.
It can deliver IPv6 but needs to be configured for it.
