Just installed a full, virgin installation of the latest fedora core 3.
Whilst trying to make a boot disk I get command not found!

Why? Do I need to install something else?

Maybe try it with the proper RPM? mkbootdisk-1.5.2-1.i386.rpm

yum install mkbootdisk

Keep in mind that on many if not most systems kernel + ramdisk image are
too big for floppy space. Though to make a boot CD using --iso switch is
possible.
