I am looking for a way in which Microsoft FTP server (we
are running IIS 6.0) can execute a batch file (or other
command) after a file is uploaded.

We have a document system which scans a document and
uploads it to our FTP server, at which time I would like
the FTP server to run a small batch file to let our SQL
server know that it has to digest the document into our
database.

Does anyone know how to setup this type of trigger in
Microsoft's ftp server?

Not with ftp server, this is beyond ftp scope, what you can do is write a
small handle program monitor the upload directory then trigger your SQL via
the monitoring problem.
