I'm trying to find out if IIS FTP server can be used to
ftp IBM variable length files and if there is any special
requirements for the ftp process to retain the record
descriptor word (RDW).
With FTP client where you are required to enter a site
command (SITE RDW).
Does anyone know the answer?

As you've hinted, the RDW command is a site-specific command, implemented
only on some FTP servers. IIS has no support for that command. You will
need to convert your files into a format that is suitable for Windows
before sending them to the IIS FTP server.
