Is there any way that I can create an interface on an FTP site that has the
ability to search the contents of all of the folders.

A better option would be a web-based search page, using Indexing
Services, and allow downloads via a component or possibly build a
dynamic FTP link to the file if there's a reason you need to use FTP.
