I am using selfssl to create certs to test a multiple secured virtual
server. I will need to have multiple certs on the one machine. When
I create one cert with default it uses Site ID 1. When I try to run
it again for the second cert is always fails when I try a number other
than 1. Using 1 again warns me it will overwrite existing Site. If I
do it does create a second cert. I always seem to break my first
secured site when I run the selfssl even though I haven't installed
that cert on my second site (???). My certs all show up normal
looking. I add my certs to the individual sites, but can never get
more than one working. I am thinking my overwriting my default site
is somehow breaking my existing cert installed in IIS but cannot get
it to create other sites.

any help greatly appreciated.

This issue is known and there is no workaround.

Unfortunately, the SelfSSL author said that the current version of SelfSSL
had a tiny bug (just one line of code!) such that only the last generated
certificate will work. Effectively, this means that SelfSSL will only work
to enable SSL on one website on a given webserver.

That bug has been fixed.

While I cannot make any product/support commitments nor schedule/timeline, I
can say that we intend to re-release SelfSSL including that fix. It will
likely be announced at some point -- stay tuned to:
