I have a site that requires certificates that I manage (I am root CA). Can I
get IE to automatically use a certifcate that is installed on the local PC
every time without asking. The site works great I just want to eliminate the
question on which certificate would you like to use every time a user
accesses the site.

The reason users are being prompted, is most likely because they have more
than one certificate signed by your requesting CA.

If they only have one certificate installed, you can tell them to ENABLE the
setting under IE > Tools > Internet Options > Security > Custom Level >
"Don't prompt for client certificate selection when no certificates or only
one certificates exist".
