RE-Indexing With Index Server

Hi,
I am using Microsoft Index Server to perform a Index based
search for a defined catalog. The documentation for Index
Server says that it re-indexes automatically. But that
does not seem to happen.
Every time there is any change to the files in the
catalog, there is a need to stop and re-start the server
to get the correct results from the search.
Can someone help us on the Re-Indexing part.
