After update WIN Server 2000 to 2003 no query results

We updatet our server from 2000 to 2003 (IIS from 5.5 to 6.0 ) and
since, our old search doesn't work anymore. There are no result
anymore.
My skills are very small cause we develop with .net now and have a
content management system, so all date in a database.
But if not enough results will be found, there is another request to
the index server and this request is still working.
So in my oppinion something must have changed in the kind of request. (
I mean that's what I hope :-)
