Does the source and destination have the same full directory path ?
For instance C:\MyPublicationProject\MyDirectory on source and
C:\MyPublicationProjetc\MyDirectoru on destination ?
If this is not the case, then your excluded directory will be emptied on the
destination when you publish your project. I don't know any workaround for
this behavior.
And make sure that when you entre directory to be excluded you specifiy a
path relative to the root folder, for instance if you have a root
C:\MyProject and want to exclude C:\MyProject\Directory the enter
'Directory' as the folder to exclude.
