Is there way to stop VS2005 from copying the entire MCMS /NR directory (which
is a virtual directory in IIS) when a website is published?

Hi Mark,

sounds as if you have created your template project in the root of the
website.
That is not recommended! Always create your template project in a virtual
directory below the root.
This is the only way to ensure that no web.config is in the root of the
website which is recommended to avoid problems with Site Manager and
client-side SDAPI.
And it will also prevent the problem you just noticed.
