Is either C# or VB.NET better for Commerce Server programming and why? I am not sure what direction to go in.

It doesn't matter. They are functionally equivelent.

If you want to be really nit-picky then I would have to say that VB.NET
is the better choice because of all the Interop which is employed by
Commerce Server.

Many of the Interop components have optional parameters which C#
doesn't support. You can use reflection to circumvent this issue but I
have encountered at least once a problem where I was unable to call an
overload of a Interop method due to this issue.

It is a small issue and I personally wouldn't base my choice of
language on it
