Can we create a commerce server site programmatically on the fly with c# code. For example, user create a commerce server site from a web interface.
Is there any Commerce object, or API or Web service provided to do that without human interfere?

No there are no provisioning APIs like this. You have to use PuP to create
(unpackage) a commerce site. Of course you can use silent UnPuP
programmatically as one option.
