I've implemented a Commerce Server 2002 site where product data is
updated very frequently.

For performance considerations I would like to implement a regular
task to purge all products marked as deleted.

I'm wondering what issues might arise doing this? Suspecting data
integrity issues might arise with e.g. foreign key references to
product data.

How long to you keep the transaction data in your site database ? IF you
remove the products prior to transaction import you'd loose reporting
capability based on that data. Its would be typically a business/regulatory
requirement based decision.
