Restoring from backup

We have a backup of all the files for our web site.
Our server crashed and I did a restore to another server (windows2000).
We are using FrontPage 2002.
I have republished the site, recalculated, checked, etc., but all themes, borders, and navigation is lost.
We have 38,614 files to restore.
I have created a new site, converted every folder to a web folder, copied all the files again from backup with the same results.

Any ideas or steps I need to do. Maybe I'm just not doing it in the right order?
