I have a receive port that retrieves a XML file from a
location this is then sent to a send port which has a
filter set to takes messages from the receive port.

I have added a map to the send port to convert the
incoming XML to a flat file. In my send pipeline I have
added a flat file assembler.

Do I have to set the schema of the send pipeline to the
XML source schema or the Flat file destination schema ?

If you are talking about setting the properties in your pipeline component
(flat file assembler) then you want to set it for the flat file schema.
