I will be doing business with many business partners, some have BizTalk and some don't. What is the best way to communicate with them at the messaging level?

I guess answer to your question is going to be quite lengthy and there is lots of documentation available on this. Briefly here - 1. Look for help items on SEED Package. 2. For the non BizTalk partners you have number of options and the choice depends on
what the partner agrees to use and what types of applications are involved. You can use Http, FTP, WebService etc. to send and receive messages. 3. Look for help on BAS and BAM. BAS/BAM will also help you analyse and monitor the business activities with
your partners.
