I have defined some applications in Biztalk 2006. I have a pipeline deployed
in Application1 and I cannot use it in Application2. More, I cannot deploy
it in Application2 because it is already deployed in Application1.

Should it be deployed to something elsewhere, to a global application ?

No need to. BizTalk 2006 includes the concept of "Application References".
You can, in Application2, add a reference to Application1, which allows you
to access reusable artifacts in Application1 from Application2, such as
custom pipelines, schemas, and so on.

You can add the reference from the BizTalk 2006 Administration Console:
right click on Application2, and select the Add -> References options in the
pop up menu. Once you've added the reference from the dialog that comes up,
the artifacts in Application1 will appear when you're configuring
Application2.
