Author Map Not Working on Receive Port When Using Custom Pipeline Components

I have created a custom pipeline component with a custom decoding
component. The custom component will intercept and replace/insert an
xml declaration at the beginning of the inbound message. This appears
to work fine when creating a receive and send port and testing the
custom pipeline component. But, when I try to apply a map, the map
doesn't work and I get the inbound document coming out of the send
port. Is there something that I'm missing to get the xslt applied when
using custom pipeline components?
