BizTalk map return an empty output

Hello,
I have a problem with a map that I created.
The map uses custom XSLT to transform a flat file schema into an xml
schema.
When I test the map in BizTalk using a flat file or an xml input file,
it returns the correct output file. I also tested it with XML spy with
good results.
However, if I run my orchestration, the map outputs a completely blank
xml document.
This is using exactly the same file as the one I use to test the map in
BizTalk.

What could be wrong?
What are my options for testing?
