| FYI and for anyone else having similar issues.
We have resolved this issue.
Apparently Since we had Terminal Services installed in application mode
on the 2003 server, it interferes with any applications installed while it
is installed. In Fact, when you remove terminal services, it states that any
application that were installed while terminal services was on the machine
will need to be reinstalled. So, We removed terminal services, and ran the
BTS Setup from the console and holy cow, it works...
Now after this we still have to get the Messaging Manager and WebDAV
to function properly. To get Message Manager to work, you have to allow
ASP extensions in the Web Extensions portion of IIS Config.
For WebDAV there is apparently some backwards compatability issues
for BTS2002 on Server 2003 so you have to install some pieces of Share
Point services... Client Components for Backward-Compatible Document package.

This resolves the Biztalk Repository but when you try to create a document
definition
in the Messaging Manger, it fails. Basically a permissions problem. I am
still working on that...
Anyway, Now you know that terminal services has issues on 2003 and it
basically forces everything to run under different permisisons, Even if you
log on to the console. As long as Terminal Services is installed, this will
happen.. Yeah! I hope this isnt by design, and the Microsoft will correct
this.
