I have a BTS2004 project that receives flat files from an
AS400 system. The files are terminated with character
code 26 which I currently remove using a custom pipeline
component. Is there any way to discard the EOF character
in the Biztalk map or define a schema that can handle
this character ?

Yes, you could build a schema to parse the file, and another schema to
serialize it on the way out. Just don't include the EOF character as a
Delimiter on the outbound schema.
