We had an interesting experience after an outage. While fixing an
issue, several hundred xml files built up on a directory awaiting
processing. When the system restarted, Biztalk (2004) moved the entire
lot through each orchestration until that stage had reached completion,
not beginning the next stage until all were done. Finally, at the
other end, we had a firehose effect.

Is there any way to configure Biztalk to cap the number of messages
awaiting to be processed by each orchestration, or some other solution,
so that we can smooth out the file flow from end to end?

Not sure what do you mean by "stages". Can you elaborate? Also, do you use
singleton orchestrations?
