I have installed BizTalk Server 2006. The documentation for that product has
VERY little reference to the visio tool. Is the tool being updated for 2006
or eliminated given the update to VS.NET's Designer?

It is still available, and even has had a couple of improvements for 2006.
You can download it from betaplace as well (ODBA - Beta-2 Build)
