I am considering using Site Server's Content Deployment Service (CDS)
for over WAN application deployments (as Microsoft doesn't recommend
using Application Center).

Is Content Deployment Service going to be supported on Windows 2003
platform? I found a posting on the groups stating that support for CDS
has been discontinued since 31st December 2003 -

In this case what tool does Microsoft recommend for over WAN deployments?

The only thing I can think of is FRS with Windows 2003.
