When a message arrives in the inbox (using unified messaging) - Is there
any way to change the subject field from the extension of the number
that is calling to say the line label or something else in unified
messaging?

With the Advanced Settings Tool and Unity 4.2 you can customize the subject line.

Variables that can be used to customize subject are:

%NAME% -- sending subscribers name or sending interview box name
%EXTENSION% - sending subscribers primary extension
%CALLERID% -- Caller ID obtained from switch integration
%CALLEDID% - Called ID obtained from switch integration
