Enabling security on admin server

Hi,

I need to enable security on the admin server, however when I do this and
restart the server, my application will not come up ..And after it comes
back up, I can no longer stop and restart the server using the S99WebSphere
script..
any ideas ???
System is Linux, Portal v 5.01 and 5.02
