Found it. I had naively assumed that stopping the Mail and Portal servers would leave the servers I needed (WAS and Cloudscape) running. It doesn't; I had to start server1 explicitly using the app server's startServer command.

As a marker for those who might come to this problem later: If you see a line in <portalroot>/log/configwizard.log starting:
WASX7023E: Error creating "SOAP" connection to host "localhost"; exception information: com.ibm.websphere.management.exception.ConnectorNotAvailableException
... when you try to run the configuration wizard, then you need to change to <appserverroot>/bin and run 'startServer server1' - substitute your architecture's startServer command where needed.
