There is detailed information on this in the portal infocenter:

Basically there is a certain folder structure that you have to follow, and the portal will look for the file in this order if you use the findURLInTheme portlet tag:

mytheme/ie/en/file.css
mytheme/ie/file.css
mytheme/en/file.css
mytheme/file.css
ie/en/file.css
ie/file.css
en/file.css
file.css
