Problem searching PDM and WCM

I just upgraded my Portal 6 to 6.0.0.1. After the installation I noticed that I cannot search anymore in WCM And PDM. The options are gone from the Search drop-down.
I notice that when I go into Manage Search->Search Scopes I see Library Documents and Managed Web Content is "Disabled by the system". Furthermore, there is no collection anymore under Default Content Model Search Service which I think is the source of th
e problem. Is there a way to recreate this default collection?
Any ideas?
