I would add a "pause" button to Synaptic, to resume the downloading later.

Since synaptic is an apt frontend, any partially downloaded files are
saved on disk for later use, so you should be able to just quit the
program and restart the download where you left off (although I must
admit that I haven't used synaptic myself).
