As far as I know, neither the resize_inode nore the dir_index ext3
option can be securely added after the file system is created. The
resize_inode option can be added using the ext2prepare tool in the
ext2resize package, but I am not convinced this tool is safe to use,
so I recommend recreating the file system and copying the content
instead.

Frans already answered this one, look in /etc/mke2fs.conf.
