Wondering is this is possible.

We want to implement Commerce Server so that users have the option to
register with an affiliation.

If they are registered with an affiliation of Nike, they can order
from the Nike catalog.  If they are not registered with an
affiliation of Nike, they can still view the Nike catalog, however
cannot order from it.

Is this possible?

This is not possible out of the box
However your site code can prevent the user from adding an item to the
basket or not showing the Add to basket button depending on the
type of user. The users information can be stored in the User's profile and
you can access this information to decide on whether the user should be
allowed to order from the catalog or not.
