I have had cases where, during restore with state, for some reason
the comadmin repository was not restored, and even once when
the metabase was not.  Have you poked in Components to see
if the accounts and permissions appear correct?  I would assume
from what you have said that you should see launch and/or access
grants to some custom group that covers users of the web app
where they have authenticated access.
