I installed Commerce server 2007 successfully but when I try to run the
catalog webservice either from IIS -> Browse or from the browser itself
I get an error 'service unavailable'

If I change the App pool settings in IIS to use default pool the
webservice works fine.

what am I doing wrong ?

Any help is appreciated.

It sounds like the application pool identity doesn't have sufficient rights.
Take a look at the following article:

Hey jmm,

I just had the same issue. I had forgoten to add passwords to the
Application pool Identities I had created.
MAybe you've done the same... recheck these steps from the install guild.
Step 1: Create Application Pools for the Web Site and Web Services
Step 2: Configure the Application Pool Accounts

After this I restarted IIS
