How can i set permission to the Queue(MSMQT) like MSMQ, for different users 
in BizTalk 2004.

Unlike MSMQ, you do not have the ability to set permissions on MSMQT
Queues. You can however set the Receive Location to have MSMQ
Authentication, and also set Authentication level (Not Required, Required-
Drop Messages and Required- Keep Messages) on the receive port
